Feats taken upon entering a guild/faith
Some feats are automatically added upon entering certain guilds/faiths...if one takes said feat before, does that stop the use of a feat point upon entering the guild/faith?

I think I understand the question, though you worded it in a slightly odd fashion.
I believe what you are asking is if you take a feat that can also be given later on joining a guild faith or new class, do you lose the feat and/or the point spent.
My understanding is that you retain the feat gained, but do not add to it if you are at the max for that feat. Remember though, that the gain of that feat is automatic when you join the guild, so they do not reimburse you any feat points spent earlier on the same feats as you are given.
So, for example, if you were to add to the armor proficiency feat in order to wear heavier armour before you joined a guild which automatically added armor proficiency points... you would have lost that feat point, but may or may not still increase the armor proficiency depending on how many the guil dgives and how many you have before joining.
