The helpfile states that thieves can use their bonus feats for any feat.
Additionally, certain feats like improved evasion, have a helpfile that says it can only be learned by using a bonus feat.
The problem is that when I trained for weapon focus, it used up my bonus feat instead of a regular feat I had available, thus taking away the possibility of me using my bonus feat to learn the feats that require a bonus feat. It would be preferrable if the mud first pulled out a regular feat before a bonus feat.s

Confirmed - and Zorinar's explanation is right on the money.
To reproduce: bring a thief with plenty o' feat points (bonus and not) to a trainer like
(8121) A man with bronzed, weathered skin is here.
and check FEATS, noting number of normal and bonus feats. Then have them
TRAIN TEACHER (or some other feat they are eligible for) and re-check FEATS.
Observed: A bonus feat will be used for the training
Expected: A normal feat should be used if one is available and the feat does not require a thief bonus feat to train it.
