Would it be possible to make it so that certain skills that should affect others give bonuses to them? In DnD it describes synergy bonuses as a +2 bonus from a skill that is related to the skill in question... or something like that. A better example for FK would be Spellcraft... let's say you have Apprentice Spellcraft, but you also have Knowledge-Arcana Adept (nevermind that it's probably impossible right now.) Your check that is made for spellcraft gets a +2 bonus from Knowledge-Arcana being up high.
I know this is a pretty poorly put together example, but I'm sure someone will come up with a better one now that I've set the stone rolling.

Here's all I can remember at a whim:
Language - Persuation (not applicable in FK, prehaps request/demand, though)
Low Element Spells - High Element Spells (so if you actually took the time to master burning hands, your fireball gets better.)
Mount - all mounted skill checks (to accurately reflect that a good rider enhances all his attacks with the mount, and the exact opposite to amateur riders)
Specific Spells (that just seem to work out... enchant weapon and enchant armor, dispel magic and nondisjunction, etc.)
