Something wierd with this. Instead of failing outright when trying to use it on a magical weapon, it will replace the original enchantment on the weapon causing the bonus to not show up on the score sheet or by identification.
The weapon I did this with has an energy flag. The use command will still function and output emotes. The combat damage still outputs an emote as well, so I think it is either still working or it is just doing +0 damage. It persists after the magic weapon enchantment wears off and once the magic weapon effect is gone, the magical flag on the weapon is removed but the energy flag is still visible if it is active. Deactivating and reactivating the flag on the weapon would not resolve the problem.
It seems to have disenchanted it. o_o

I was under the impression that this spell was only supposed to be used on non magic weaponry. There are similar reported issues with weapon of energy sapping glow affects off weapons. Most probably don't notice because both spells are very short duration and not widely used.
Justice is not neccesarily honourable, it is a tolerable business, in essence you tolerate honour until it impedes justice, then you do what is right.

The 3.5E version only works when used on a mundane weapon, but the FK helpfile footnote just states that if the weapon already has hit roll or damage roll bonuses, it will not stack.
There was a topic where someone suggested allowing it to be used on magical weapons, I just figured the change had went in along with the emote to show when the effect wears off, because it was working on both my crossbow and my blade (both are magical) without any problem until the copyover yesterday.

This needs to go to Code Council for testing, but to clarify the issue, yesterday's copyover included two area files; it did not involve any hard code changes.

The only thing I can think of that would cause it to do that, other than code updates is, if you use magic weapon while the energy flag is active, it will replace the enchantment since the energy flag is calculated as a bonus to damage roll.
I might have been using magic weapon and then activating the flag afterwards, I cannot remember, but it was working without replacing the original enchantment before.
