As detailed in the help file, the cleric spell prayer provides all it's bonuses but isn't stacking where it should.
Granting a luck bonus, it should stack with spells like bless and heroism as those are morale bonuses. It should also stack with resilience, resistance and resistance granting cloaks to the saves but it currently does not.

Prayer's luck bonus doesn't stack
I trained up double-edged bananas because the uber-plantain of doom I scored from the beehive quest was the best weapon in the game. Now it's being treated like a bug and they have gimped its damage! That's not fair! My character is ruined!
